Question

why do we have different serial numbers for 5AFE engine automatic transmission ECU? Which is the correct one for a 1999 Toyota Ae 110 sprinter with 5AFE engine and automatic transmission?

Depends....

the same part from different manufacturers would sometimes have slightly different part numbers. Sometimes the part numbers are different because the part themselves are different (e.g. manual vs. automatic).

The safest way to go about things is to get the exact part number of the ECU that is in your car. Failing which, if you can get your hands on an EPC it will give you a list of part numbers of substitute/compatible parts
